Did Edward marry Agnes and / or Anne?
Although Agnes in marriage licence data transcribed by Cowper (check), 'Anne Smyth' in marriage register, as well as Anne in burial register, so I think it was just one person with an error on the marriage licence or Cowper's transcription.
Varous transcriptions of marriage and marriage licence are consistent with the year of 1597 so if the date of Anne's baptism is also correct it would appear Edward had a marriage before that to Anne.
The PR definitely has the baptism in 1593 - but is it an original register or written up afterwards? I suspect the date 1593 is correct but could check the ATs.
